Is it possible to edit the standalone.xml (and domain) of the deployed JBoss on cloudbees? For example if I wanted to disable rest and webservices modules due to a conflict with my deployed .war?

You can't, but as an alternative you can deploy your own customized container using clickstack, see this sample running jboss 7.1

I have a question-related to JBOSS module dependencies.
Before asking a question, I will quickly give the background.
Background
JBoss version is EAP 6.1.0 installed in Linux.
For one of the POC in the Teamcenter application, we need to deploy the EAR file in JBOSS.
The company provided the shared JBOSS where other applications from the different departments also using the JBOSS.
JBOSS is used in domain mode.
Problem
For deploying the EAR file for Teamcenter application, I need to update the module.xml with JMX dependency. Since the JBOSS is shared by many applications of different departments, we need to get permission from each of them to restart the JBOSS. ( This restart point I want to confirm)
Question
Is it required to restart the JBOSS for module.xml update?
or
Is there another way to add the dependency in classpath without restarting the JBOSS.
If you edit the module.xml of a module that's been loaded you'll need to restart the server.
I am in process of migrating one of our web application from JBOSS-3.3.2 to JBOSS EAP 7.1. As Jboss 3 will not support JDK1.8*. I was instructed to migrate the jboss to latest jboss version available in our repository.
I referred the following link but it confuses me as both the versions folder structures are different.

One thing I understood is I have to use standalone/deployments folder for my application(war) to be deployed.
In 3.x we have run.jar, run.sh, run.conf. But in newer versions these are not available instead we have jboss-eap.conf, jboss-eap-rhel.sh but no run.jar any where.
Is there any guide or steps available to be followed for migration.

In the latest JBoss EAP, you have to start the JBoss EAP server using standalone.sh (for standalone mode) or domain.sh(for domain mode) file.
The .sh file is located under $JBOSS_HOME/bin directory.
For configuration, you can configure using standalone.conf or standalone.xml file in standalone mode and for domain mode, you have to add configuration inside domain.xml file.
For migration please refer to the official document.

I don't want to make any comment about these things you mentioned. But I can share my experience with you.
Jboss 5.1: It was good.
Jboss 7.1: I faced a problem with log4j issue. Its very complicated.
EAP 6.2: Its much stable than 7.1. my log4j problem is solved with this version.
So, it totally depends upon how deep you want to use jboss.
I want to deploy JBoss FUSE as war or in any other way on application server (Tomcat for example). In documentation for the old version (3.5) of FUSE there was described a simple way for doing that by running special maven project from examples folder.
But for later releases I just can't find any information about possibility of doing that. I thought that deploying ESB as a service on application server is standard way of working with it, but I only found tutorials for installing FUSE as standalone instance or system service.
I would like to know how can I deploy it or why I can't do this if thats the case.
This is no longer supported. JBoss Fuse 6.x is a standalone application that has its own container (based on Apache Karaf).
The current 6.x release requires running on top of Apache Karaf.
Though we have plans to make Fuse (that would be Fuse Fabric) container agnostic so you in the
future would be able to run Fuse on JBoss AS, Tomcat, Karaf, Standalone, in the cloud, etc. Though we focus on JBoss AS, Tomcat, and Karaf as the main containers at first we aim to support.
I am using windows 7 and i want to enable twiddle on jboss 7.1.1. Which are the steps to do that?

Twiddle was a tool/script included in previous versions of JBoss, up to community version 6, to access to the JMX Services of JBoss (MBeans) through command line. Since JBoss 7 is not based any more on Managed Beans, it doesn't include this tool nor the JMX Console. That said, the management operations exposed through Managed Beans in JBoss 7 can be, of course, accessed with the JConsole tool, included with the JDK.
So don't expect there will be an official twiddle command for JBoss 7, though some independent developers have created their own versions.
