The public, free version has virtually all the functionality that the paid version has.
To answer your questions:
Yes, unity free can publish on google play
The limitations are mainly on Support from the Unity Company. Also you get a discount in the assetstore with the paid versions.
You need a paid version if you earn more than $100.000 a year.
I believe there may be an extended profiler with the paid version, but I'm not sure.
Also, the free version forces the Unity logo on your splash screen (initial loading screen) on publish builds. You can remove this by purchasing the paid version.
I have downloaded muPdf source. we want to use in our android application for our company.. can I use the library and android source as reference for our application.

Its open source code under the Affero General Public Licence. If your application or usage conforms to the AGPL then you can use the library freely.
If it does not (eg you intend to sell your application, or you intend to use portions of the source without making your own source open source under the AGPL) then you must seek a commercial licence. Artifex has a range of different licencing options, including one specifically designed for Android/iPhone app developers.

When these Templates were designed and developed, we had to support both HTML5 and Flash. Our partner Adobe recommended OSMF in their Flash optimization guide for Google TV: http://www.adobe.com/devnet/devices/articles/video_content_tv.html.
But due to resources constraint we did not include things like OSMF unfortunately. If you have working sample code that incorporates OSMF, please consider adding them to the Templates.

I recently had this exact discussion with H&FJ. They license a whole family (like Gotham) per app, per year. It's an add-on to the desktop license, so you'll need a legit one of those, too.
Probably not appropriate for me to say here what they quoted, but it was either completely reasonable, or completely insane, depending on what you think a font should cost. Let's just say that the pricing reflects corporate branding market economics, not small app developer economics.

Also, I'll point out that you should look at iosfonts.com. The list of built-in fonts is getting pretty impressive. In particular, Helvetica Neue has a ton of different weights available.
You will need to get a commercial license for the font, if there isn't a link easily visible on the site, you should contact the author and ask him/her directly for the price and availability of a commercial license for that specific font.
A commercial license gives you the right of using the product in a commercial project of your own, and to redistribute that product within yours.

As Ben states, the iPhone doesn't support Flash of any variety.

No, the iPhone does not support Flash (lite or otherwise). Apple has been very clear that they have no interest in adding this support. Can't help you with (2).

Apple's legitimate concern I believe is with the Flash plugin sucking down resources. Anyone who has used Flash on anything other than Windows (Read: MacOS and Linux) can affirm that the plugin is pretty horrific. It leaks memory and grinds on the CPU on both platforms, and it has for years now.
My understanding (it was reported about 2 months ago) is that in its frustration Adobe tried delivering an in-house built version of the Flash plugin. Unfortunately, its battery life was pretty awful. This was linked off Hacker News and is clearly anecdotal, but FWIW: tumblr.
However, I also believe the new builds of Flash allow you to compile apps for iPhone, which is probably a more reasonable route to go. As I recall you could embed an iTunes Store URL in your page and direct iPhone users to grab the app.
