turtles have variable "is-leader?" set to false.
turtles at each tick move in the random way you decided, then set their "is-leader?" variable to false
the procedure choose-leader is executed. It chooses the 3 turtles with the higher number of neighbors in radius 3 and set their "is-leader?" to true.

I am building a model population within a bioreactor, building on a basic tutorial telling how to eat, reproduce, and die, etc. While tinkering, my turtles stopped walking. I suspect it has to do with how to ask the different breeds to do things?

okay, your basic problem is the crt command. This is short for create-turtles. You have two breeds here and you have defined them. However, when you create the turtles, you are not telling NetLogo which breed to create.
What this means is that you need to make a couple of minor changes to specify the breed. If you look in the dictionary, you will see the command is create-<breed>. Where you have crt num-Xanthomonas, change it to create-Xanthomonas num-Xanthomonas and similarly where you create the contaminants.
I am trying to simulate the differentiation pattern of a simple organism. This is how I'd like my breeds and variables to work:
Breeds: vegetatives and heterocysts. Vegetatives can divide, heterocysts can't. Vegetatives can become heterocysts. Ideally, once a heterocyst is formed, the closer a vegetative is to it, the less likely it is for it to become a heterocyst in turn.
Variables:
age: + 1 per tick, - 1 for newly-hatched turtles
bump: A means by which to displace all the turtles located 'ahead' of a newly-hatched turtle, so they don't overlap. I imagined the system a bit like a Newton's Cradle (http://s.hswstatic.com/gif/newtons-cradle-1.jpg)
pro: promoter. Accumulates partially randomly. Once it reaches a certain value ('concentration'), a vegetative would change breed to become a heterocyst. Value decreased by inh.
proL: label for pro, with rounded values.
inh: inhibitor. Ideally this value should form a 'gradient' (highest in turtles near heterocysts, lowest further away).
The obvious problem that I can see is that I get a lot of contiguous heterocysts. Which is sort of what I've been trying to avoid. But I can't see what went wrong...Please help?

There are 3 different primitives for creating new turtles in NetLogo:
create (observer), hatch (turtle) and sprout (patch).
Each one works only in a specific context.
This means you have to be aware of the context in which you are calling your procedure.
In your example, you are calling the create-turtles primitive inside of an ask turtles (specifically ask boats) context. Which means you are in a turtle context and not in an observer context and therefore create-turtles is not allowed to use.
To solve your problem, you just have to replace create-turtles by hatch (or hatch-<breed>, like hatch-fish if you want to spawn new agents in a specific breed).
I created 1000 turtles in NetLogo which move randomly, but I want only thirty percent of them to move forward one step and the other seventy percent to move forward five steps.

One simple and fast way to approach this would be to do it probabilistically:
ask turtles [ fd ifelse-value (random 100 <= 30) [ 1 ] [ 5 ] ]
...so that each turtle would move one step with a probability of 30% and five steps with a probability of 70%. But it wouldn't guarantee that exactly 30% of your turtles move one step. It would just average to 30% in the long run.
If you want exact numbers, one way to do it would be:

It's not clear to me if you actually need this visible/invisible distinction. Do you actually need all the turtles to exist from the beginning? Might it be OK to just create a few more turtles each tick? If so, try code like this:
