Can i enroll for Apple Developer Program from different country because Apple Online Store is unavailable in my country, and can someone else pay for my account?

You can technically enroll from any country, regardless of country.
I know of a man that had the same problem in Ukraine. His problem was solved by depositing the money via a bank account to a bank account at Apple. I would contact Apple and wait about 48 hours before taking any actions because usually that's the time apple needs to reply to mails.
Please don't ever trust random people to pay for services like this. If they paid for your developer account, the developer account technically belongs to them, and so do their contained products ;]

Could someone here tell me the process Apple follows once your app is put on the app store?
Does the credit card with which the developers program was bought get credited with the amount made on the app?
Does Apple allow you to create/setup a separate account to receive income from the app?
Any direction to this will be really helpful.
As part of the developer program you need to set up your bank account details - it's all on the iTunes Connect website. Then they'll pay you monthly.
Hence it will be separate from your credit card. Of course if you use your bank's debit card then it is the same account.
Apple will ask for a payment account as part of their certification process. I believe the payments are made in a lump, so I don't think you can split that into separate accounts.

Under a corporate apple developer account, is it possible to add more than one bank account to a given paid app and specify which percentage of the commission Apple will pay out the commissions? I'm asking because I'm developing an app with a partner, and we've agreed to split the commissions, so this kind of setup would be easy & convenient.

You can’t configure iTunes Connect this way, so the answer is likely “no,” but you can always e-mail Apple’s Developer Support team.

As we are developing an iPhone app for a customer and he wants to charge for that app, we are wondering if it is possible to have multiple bank accounts in iTunes connect to have the revenues directly on the customers bank account. Whats the best practise for that?

It sounds like you want to distribute the app yourself on the store, rather than having the customer do it. As someone who does this kind of work himself, I can tell you that this is just silliness. Your customer should be sending you the certificates for you to sign the app, you send him the app for submission, etc. Never put this up under your account, really.
EDIT: You should tell your customer that he needs his own developer account, then guide him through getting you the certificates you need.
You need to set up another developer account in that case.
I'm not sure if you mean multiple accounts for the customer to be charged at or multiple accounts for your developer to receive their payments at.
If it is the former that sounds impossible to me (your payment is through Apple as a mediator, you should have no knowledge of customer payment methods).
If it is the latter, couldn't you either a) make a different account per app or b) talk to Apple support about this as it is a billing question?

I own a very small legally registered company that comprise of a team of 3. I purchased an individual license early this August under my personal name. We intend to publish our first product this september under my license but have our company name and website displayed in the product. Is this allowed by Apple?

you can, but the name that will be shown will be the one who it belongs to.
You can transfer your personal (individual) account, to a team (company) account. You will need to provide Apple with legal paperwork and trademark information regarding your company.
I just spoke with apple and they confirmed I could put my company details in the game if I want to just that my personal name will be displayed on the appstore which I'm cool with. :)
You could try to transfer you personal license to your company and re-apply for the personal again. Don't know if Apple will do this but I would call and at least find out.

Is there anything to do after paying it? (I mean paperwork, faxing or sending physical stuff)
How will Apple pay your revenues? (In what form and intervals, and what will they do if you are not in US?)
About 1 week after the $99 - perhaps a little less or a little more.
Yes, you have to manage certificates and provisions. Also, you have to submit your contact, tax, and bank information. Nothing complicated though - just the standard stuff.
Apple pays by depositing funds into your bank account and providing a detailed statement of your sales.
You also might have to fax them a copy of your passport/ID if your contact address differs from the creditcard billing address.
