I develop my application with Evaluation RedLaser SDK .
Can I submit it into app store?
Technically yes, however they don't recommend doing it (as in DON'T DO IT) with the evaluation sdk because it's limited to only 25 scans per device. See here for more info

In other words, can the ipa downloaded from app store be installed on the jailbreak iPhone directly?
No, unfortunately, you have to crack the .ipa-file first.

Does anyone know if this is allowed or if Apple/Google will not accept an App like that?

How can I know exactly what version is the iOS in my Mac?
Your Mac does not run iOS. Do you mean the iOS simulator? The iOS SDK perhaps? These are all very different concepts.
