I am looking to develop an app that accepts credit card information for non-digital products. In other words, In-App purchase does not apply in this case. What I'm looking to do is VERY much like the Chipotle app with which you can purchase food.
What is the best way to facilitate this type of transaction?

You're right, In-App purchase does not apply to non-digital products. For your type of transaction, there are a few options on the market, but the cheapest and easiest solution seems to be ZooZ.
Your users will be able to check out with credit cards or PayPal. I think you'll find that the seamless user experience will result in high conversion rates.
I should note: I have the privilege of working at ZooZ :)

Anyone knows the policies for free iOS apps that allow end users to purchase merchant products?
For example, Walmart iOS appl that has a shopping card and allows their customers to purchase things using the app.
If its digital then you must offer it via an in-app purchase (and give apple 30%).
It's it's a physical product then you can do that (look at Amazon/Tesco/Argos apps).

I'm developing an Iphone app that allows to buy products and pay via credit card.
Do i have to pay some fee from every payment that being maid inside the app?

No, provided that the products are not digital (i.e. real tangible items), or features within the app.
It is perfectly fine to accept credit card payments for goods (for example the eBay and Amazon apps), without having to pay the 30% fee to Apple.

I have an iphone app, i need to implement payment gate way on it.customers need to purchase item using their credit card number.I have checked paypal service , but it supports paypal to paypal transactions,
anybody knows paypal have any library for creditcard transaction from iphone?

Is it for some kind of in app purchase? As im sure that's against apples guidelines and your app will be rejected.

Can someone provide me the list of applications currently on app store which uses PayPal(not PayPal app by PayPal itself)?
Not sure weather Apple allows to use PayPal in an iPhone app for purchasing goods or not.

I might be wrong, but apps with paypal are being rejected and we have to use In App purchases.

How long will it take to enroll in the iPhone developer program after paying the $99?
Is there anything to do after paying it? (I mean paperwork, faxing or sending physical stuff)
How will Apple pay your revenues? (In what form and intervals, and what will they do if you are not in US?)
About 1 week after the $99 - perhaps a little less or a little more.
Yes, you have to manage certificates and provisions. Also, you have to submit your contact, tax, and bank information. Nothing complicated though - just the standard stuff.
Apple pays by depositing funds into your bank account and providing a detailed statement of your sales.
You also might have to fax them a copy of your passport/ID if your contact address differs from the creditcard billing address.
