TYPO3 - PHP errors after server restart - typo3

We had to restart a server that has a TYPO3 site on it. We made no changes to the database of any of the TYPO3 files themselves, just a standard restart. The issue is that now the server is spewing php errors. I would like to stress that no server configuration changes were made.
A sample of our error logs:
[Wed Jun 27 23:55:19 2012] [error] [client ****************] PHP Strict Standards:
Declaration of tx_commerce_db_article::get_attributes() should be compatible with tx_commerce_db_alib::get_attributes($uid, $attribute_corelation_type_list = '')
in /var/www/html/***********/class.tx_commerce_db_article.php on line 63
Anyone have any ideas of what might have cause typ03 to make a deposit on the living room rug?
The server will take the request but admin page and main page will not display.

Someone updated PHP to version 5.4 on the server. Only the latest dev versions in the git repositories include a fix to the display error pattern that explicitly excludes E_STRICT.
Have a look at this issue and the according patches:

Protocol error when using Net:SSH:Perl module

I have a script that uses Net::SSH:Perl module. It is able to ssh to RHEL6.9 hosts but not RHEL7.4 hosts. I get the following error:
Protocol error: expected packet type 91, got 80 at /Net/SSH/Perl/Packet.pm line 221
How do I remedy this?
A simple search for the error message gives this post from 2016 and this bug report from 2016 which both indicate that the issue was fixed in version 2.01 of the module, released in 10/2016. Thus, you are probably using an older version and need to upgrade.

Typo3 PHP Strict Standards: Non-static method t3lib_div::getClassName()

When the website is requested following pops up in the error logs
[Wed Oct 28 12:27:38.884831 2015] [:error] [pid 5245] [client
82.198.211.146:43605] PHP Strict Standards: Non-static method t3lib_div::getClassName() should not be called statically in
/var/www/website.org/t3lib/class.t3lib_div.php on line 5338
I already googled it and inserted this into /typo3conf/localconf.php
$TYPO3_CONF_VARS['SYS']['exceptionalErrors'] = E_ALL ^ E_NOTICE ^ E_DEPRECATED ^ E_WARNING ^ E_USER_ERROR ^ E_USER_NOTICE ^ E_USER_WARNING ^ E_STRICT;
But this didn't help. My typo3 version is 4.5 and my php version is 5.5.9-1. I am running my webservice on an apache2 server on ubuntu 14.04. Do you know why I get this error?
The root cause is that you are using an old TYPO3 version, which is not fully compatible to PHP 5.5. TYPO3 4.5 is at its end of life since March 2015. So updating TYPO3 would be the best solution.
Another, more immediate solution would be to set error_reporting in your php.ini to something excluding E_STRICT.

Empty pagetree in TYPO3 7.2 backend

I am setting up a web portal using TYPO3 version 7.2. I successfully installed TYPO3 following this article on a Red Hat 4.8.2-16 machine. Everything worked fine and I created some pages until for some reason the pagetree didn't show any content any more. So now the backend looks like this http://goo.gl/3p0uQn
My browsers debug console only returns this error:
TypeError: TYPO3ViewportInstance.DebugConsole is null backend.php:79:5
but I have no idea if this is related to the empty pagetree.
This occurs on Firefox, Chrome and IE, so I guess it has nothing to do with the browser.
Also, I am logged in as an admin so it should not be due to wrong access rights.
Does anybody know what's going on there?
UPDATE:
The TYPO3 Log gives me some PHP Warnings

UPDATE 2
Meanwhile I installed 7.2 completely fresh (even with a new database) and I still get an empty pagetree. I also tried 6.2 LTS, but also here, no pagetree. I'm beginning to think that there is a problem with my PHP settings. Im using PHP 5.6.9 and MariaDB 10.0.19.
Try tu put that on your php.ini :
always_populate_raw_post_data = -1
It worked for me.
Have a nice day.

You have a PHP error somewhere. Please check your webserver log or php log for error messages. You can also show the error messages by choosing the development preset in the Install Tool or by setting the context environment variable to Development.
Make sure to clear the cache via Install Tool at least once (Important Actions).

ATG Commerce v11 CRS install Error:

I have installed Oracle ATG v11 with the commerce reference store, when I startup the production server and go to the url domain/crs/storeus I see the blank white page, and have the following error in the console:

I am assuming this error is related to endeca? I have downloaded CAS, Tools And Frameworks with experience manager and MDX, and Platform Services. Do I need to start these or have I missed a part of the endeca install?
The value of the configurationPath attribute in the DefaultFileStoreFactory.properties located at \localconfig\atg\endeca\assembler\cartridge\manager may be incorrect.
In OOTB CRS, we normally provide the following value for configurationPath attribute :
/ToolsAndFrameworks/11.1.0/server/workspace/state/repository/CRS
Could you please verify the .zip is present at path provided in DefaultFileStoreFactory.properties.
Just check if you are able to connect the below url:
host:15000/admin?op=stats
If you are able to connect this URL, then MDEX is running. Also, you can login to the experience manager and check if the dgraphs and dgidx are running.
If you are not able to connect then check all the services are(tools and http) running and accessible. You can check the endeca logs to debug further.
Your DGraph is not (yet) started.
(Hit this URL in your browser and verify: http://localhost:15000/graph?node=0&profiles=sitegroup.siteGroupUS|NoPriceRange|site.storeSiteUS&offset=0&nbins=0&irversion=640&format=xml)
Possible reasons are:
You did not run baseline update from ATG (from
ProductCatalogSimpleIndexingAdmin dyn/admin component).
You did not run promote content (from your Endeca App's control folder).
Your Services are not working properly (or not started at all). Check that Platform Services and Tools And Frameworks are started.
The solution is to properly define the value for the property configurationPath=E:/Endeca/Apps/CRS/data/workbench/application_export_archive/CRS in "DefaultFileStoreFactory.properties"
If you are using the OS as Windows then define this path as Unix style as shown above.

Zend -> Warning: is_readable() [function.is-readable]: open_basedir restriction in effect

I am getting the following warning in my code:
Warning: is_readable() [function.is-readable]: open_basedir restriction in effect. File(/usr/share/php/./views/helpers/Doctype.php) is not within the allowed path(s): (/var/www/virtual/example.com/:/usr/share/pear/) in /var/www/virtual/example.com/htdocs/rockhopper-v2/library/Zend/Loader.php on line 198
or

what is the problem and will it cause problems in deployment and production stage of my application?
Thank you
This message appears because since Zend FW 1.10.1 the autoloader creates the path to those files differently. You can find some more information here: Zend FW Bug Report
To get rid of this message you can edit the file index.php and change the set_include_path to this:
set_include_path(
APPLICATION_PATH.'/../library'.PATH_SEPARATOR.
APPLICATION_PATH.'/../library/Zend'
);
open_basedir is set php is running in safe mode. It restricts you to the folders specified in the list. This might help: http://blog.php-security.org/archives/72-Open_basedir-confusion.html
And yes, you will need to change it on any server if you want to access files outside the default folder.
