I'm using ALIAS and \xrefitem to gather a specific list of comments into a separate page for reference. This is working fine, however, each of these specific pages appear in the top level treeview. For other page/subpage hierarchies I've built a MarkDown index page that shows in the top level, and then references the others, thus keeping my treeview neat. I've done the same for the xrefitem pages, and the index page works fine, but the xrefitem pages still appear in the top level treeview.
Is there any way I can stop this, to keep my treeview clean?

I want to achieve having a menu with 2 levels, and some should always be expanded - some shouldn't. Is there any way I can hand over a class or something, if possible set up in the backend, to be able to choose which menu links should be expanded?
For example:
Menu Link 1 with no subitems
Menu Link 2 with subitems expandable (sublinks only visible on click)
Menu Link 3 with subitems always expanded (sublinks always visible)
Sub link 1
Sub link 2
In general you need to add a class to the link or the litag so CSS or javascript can decide which parts are visible.
A similar question would be to have some submenus not rendered at all, but as you want these submenus to be visible on a click they must be rendered anyway. so it is only the question how to get this information into the rendered menu. it should be a flag which can change the visibility. that could be done with CSS and javascript.
You can sore this information in the pagesrecord, where you can use any otherwise unused field (example would be layout). The realisation depends on the way you generate the menu.
Meanwhile you have two options:
classic: with typoscript
fluid: menu-processor
With both options you can add classes to the menu-items, where the JS can work on.
I am an experienced Fortran programmer and have used an in-house UI package for many years with similar concepts to that of glade (3.22). I'm completely new to glade so I must be doing something bad due to a lack of understanding. My glade setup only uses gtkWindow and a gtkNotebook with some child tabs. All I want to do is add multiple fields (boxes and labels mostly) to a tab which covers the complete window area. Then when I switch tabs, I need to see a completely different page with it's own fields, also using the complete window area. Adding just one gtkButton takes up the whole page for the current tab and I cannot add another gtkbutton to that page. How do I add another button to the same page? If this is a stupid question, are there any good videos that demonstrate how to do it please? :)
You can use the option Edit Page from General to edit each of the pages in the glade.
You can change this value, and edit pages one by one, like add some box/grid then add buttons/label.
For adding new pages, right-click on one page and select 'insert page after' or 'insert page before'

You have to add a GtkBox or a GtkGrid to your notebook tab. And here you can read a bit on the difference between a box and a grid. There are of course a lot of other containers you could use to pack your widgets (in your case a button) into. Gtk3 only allows one widget per notebook page, so you have to add a multi-child widget to pack multiple widgets per page.
Here's the issue, I build a special book reader/browser (For holy quran), my code behind loads the page and constructs how it should look. and then it should bind that look to a some kind of data-bindable custom control to view it properly. the problem is, the look differs from page to page, so I cannot bind to a certain control or wrap panel.
here's how it generally looks:
The decorative border top of the page is always there at any page, it indicates the part and chapter the viewer is in.
If you're starting a new chapter it have additional image under that decorative border or anywhere in the page (there can be multiple chapters in the same page) something like this

The normal text is not an issue, it's just a special font, however, I put each individual word in its own text block for reasons of user selection by word.
The issue here is, given the previous information, and knowing how random it is to place the decoration picture or the amount of words (text blocks) per page. how can I bind that to some kind of view to separate the view from the VM and Engine that builds the page.
my past solution was to actually build everything in the VM in a wrappanel built inside a scrollviewer having lots of textblocks and images according to the page. but that's naiive solution. I want to rebuild that in a more professional separated way. I also want to do this for Windows RT beside Windows phone so I need to reuse the code behind in a Portable class library.
I think all you need to do is slightly adjust your current design. So perhaps have a VM that represents the entire content, and that would have a Collection of say Pages or Sections. A second VM would represent the Page/Section, allowing you to create a property for the WrapPanel content (i.e. the words) and another property for the Header and or other things.
In the View you would have the scrollviewer and bind to the main VM collection. Then create another View or DataTemplate that represents the Page/Section.
You should be able to do this is a strict MVVM sense quite easily and it will be dynamic based on the content.
You could even cater for advanced scenarios where each section has a different template/view.
If editors frequently work with show / hide dates for pages and content elements, there is an increasing number of outdated, hidden content in the Backend.
For housekeeping, it would be nice to have an extension that lists such not-displayed content, maybe also hidden items.

I'm not aware that there is any extension for this purpose. But you can use the list module for something similar.
Place any kind of content on your "root" page. In the list module, you now see the table "Page Content". Click on the header cell to get only "Page Content" records. In the bottom of the list module, in the search part, perform a search "4 levels down" with an empty string.
You then have all contents from the root page 4 levels down. In the field selector, select the "hidden" field. In the table, click the table head "Hide" twice to have all hidden elements on top.
Then you can bookmark this view. Not exactly what you wanted, but it gives you some kind of overview.

However, I found out there is a bug which prevents it from working as it's supposed to in TYPO3 4.5.x. I'll update this answer once the bug is fixed.
I use the sitemap content element so that the editor can explicitly reference to individual pages in my page tree. Of course those pages do contain content elements (Textpic, Media, all the good stuff...) in their "normal" section. I need advice on how to modify the sitemap content element that it will output the content of the referenced pages.
I know there is already a plugin called "kb_sitemap" which basicaley does this job... but it does not handle the output of images or media (flash-, quicktime movies..) elements which is absolute necessary. The rendering relevant stuff is handled by Css Styled Content (CSC) which is necassary for me because it renders the media content element.
Do you use templavoila ?
Ok, go to page properties -> General tab (bottom part of the tab) and then you'll find all containers that possibly contain CEs, click to the lil folder icon and you may select content elements from any other page.
