I don't know if I have touch any settings on eclipse but previously the src folders are suppose to be package and when I right click the options are different previously I even have a build path option anyone could tell me how to change back to my previous setting?
Tried restarted eclipse and it's useless
Solved by resetting perspective Windows>Reset perspective
it's a shot in the dark (see my comment) but try: the menu Windows --> Show view --> Package Explorer.

When opening Eclipse the project version is not the current one(it automatically opens the very beginning version of the project, not the current files on my drive).
I tried modifying the refresh settings in Preferences->Workspace, no luck. Also, when I right click->Refresh the project nothing happens.

Try to look that its clearly the Workspace you would to use.
Do you have different Workspaces?
Try to check the location of the project.
Right-click on the project in Package Explorer and select "Properties"
Select "Resources" on right side and check the location.
If the location is wrong, try to import the right one using method as follows:
Right-click in Package Explorer and select "Import"
Select General->Existing Projects into Workspace and import the project.
I have the Problem that Eclipse shows all my packages as normal folders. I have to get back to the normal package View because in the folder view the most plugins like Windowbuilder are not working.
I already tried to change the Package Presentation -> Flat or Hierarchical no change.
I tried to add the folder or the Project as Source Folder but the he is using the he is using the first Folder as a Package and the subfolder also e.g.

What you are looking for (at least in the Luna Release (4.4.0)) is the Package Explorer view instead of the Navigator view.
You can toggle it from the Window tab:
Window > Show Menu > Package Explorer
This Problem generally appears if you delete a folder and did not consider any adjustment on other structure under that folder. The best thing is to go to the package explorer and click on " Source > Build Path>use as source folder". Refresh the project and restart the eclipse.
I have been through this situation couple of times, and it always works for me. Sorry, if I didnt understand your question properly.
In Package Explorer tab, click the little triangle next to Link with Editor called View Menu, then choose Package Presentation > Hierarchical.

My editing area of eclipse become very small, limited on the top right corner. While other areas are blank. Even if I try to maximize the editor (MainActivity.java), it is still limited at the top right corner, leaving other areas as blank.
I never encountered this problem before. Does anyone know how to restore to the default settings?

From the Window menu, Reset Perspective
The Eclipse IDE has both workspace specific settings and generic IDE
settings.
The workspace settings are saved inside the workspace folder which is
specified when Eclipse starts up the first time. These settings are
saved in a folder called '.metadata' inside the workspace location.
You can change the location of the workspace in Eclipse by using the
'File' menu and then clicking on the 'Switch Workspace' option.
Note: If you delete your workspace folder you will also delete
projects located inside this folder. If you wish to preserve your
projects only delete the '.metadata' directory.
Eclipse will save all the non workspace specific settings in a
different location. This will depend on whether you are using a Linux
or Windows environment.
Windows*: C:\Documents and Settings\\Application Data\ARM\ARM
Workbench IDE Linux: /home//.awide
You can safely delete the configuration folder to force Eclipse to
start up using the default settings. Eclipse will re-create the
configuration folder with all the configuration files.
*For Windows 7 users: the C:\Documents and Settings\\Application Data... directory has moved to C:\Users\\AppData...

I am using pydev plugin in eclipse. I can create the project, but I cannot see the files in the project explorer.
I am attaching the screenshot. Any idea how to fix it.

in Pydev explorer Ctrl+F10 then from Top Level Elements choose Projects. It will show the projects in your workspace
I got a little workaround. I'm not sure what the difference between "PyDev Package Explorer" and "Package Explorer" is supposed to be, but it's clear that one of them is buggy.
I'm well aware that this is from 2011, but I came across this question while searching for it. I hope my answer will help someone.
Ensure you are in the "PyDev" perspective.
Top menu bar > Window > Customize Perspective...
Menu Visibility tab
Under "Edit", tick the "Show views" box (it might be half-ticked somehow depending on how your OS displays that). Press OK.
Top menu bar > Window > Show view > Package Explorer
A new 'view' should now be visible, called "Package Explorer". Move Package Explorer to an appropriate space (click and drag).
Delete the old "PyDev Package Explorer".
It seems that Eclipse does not have the resources up to date...
Have you configured Eclipse to do automatic refresh of resources?
Preferences > General > Startup and Shutdown: check 'Refresh workspace on startup'
Preferences > Workspace: check: Refresh automatically (this depends on your Eclipse version -- in 3.7 the settings were changed a bit, but it should be easy to know which configurations are related).
You can also try making a manual refresh: either F5 or right-click: refresh.
Another thing to check is if the path of the project is actually the path you're expecting (i.e.: the path that has the resources) -- you can press Alt+Enter to open the properties for the project and check if the location is actually correct.
I'm using Eclipse for development because of all the things IntelliJ can't do (e.g. highlight all instances of a variable) and because IntelliJ is dog slow over a remote connection. But because I still don't have Maven integrated completely into Eclipse, I have to switch back to IntelliJ to compile and run my project using Tomcat.
How can I tell IntelliJ to detect all files that have changed on the file system and recompile them? (I don't want to manually open each changed file to get IntelliJ to detect the change.) In Eclipse I would just Refresh the project tree [1]...

Eclipse has a feature (named "Refresh Using native hooks or polling") which you can enable to automatically detect changes and synchronise the perspective when any underlying changes are detected in the filesystem (see images below). This is quite handy and eliminates the need to manually refresh the project when using build tools - where files/directories get created in the project directory structure.
Is there anything similar for Intellij (explicit setting or otherwise) that eliminates having to click a button to synchronize the view with filesystem changes?
You can use the "synchronize" button (two yellow arrows) or in short Ctrl+Alt+Y
Intellij can highlight variable instances, you just need to enable it .
Further, if you invoke compile project, Intellij will just compile changed files (and hotswap when possible, if you are in debug mode & deploying to e.g. tomcat)
Right click on your Project in the left pane and click on "Synchronize"
You can see the status in the round circling icon at the bottom left of the IDE
I know this question was posted a few years ago, but maybe this info will help someone in the future. I was actually looking into a similar issue, and doing the following worked for me:
Go to Settings > Build, Execution, Deployment > Compiler and make sure "Make project automatically" is checked.
Click File>Synchronize (or) shortcut ctrl+Alt+Y
There is a synchronise button in the tool bar. Click it and it will refresh the project explorer
