Injecting Entity Manager automatically in JPA 2.0 - jpa

I have a very strange problem with a JSF 2.1 project that I am working on
I am using IBM Rational Application Developer for WebSphere Software version 9.1, and WebSphere Application Server version 8.5.5
I have created a dynamic JSF web project with JSF version 2.1, and an EJB project containing my Entities and EJBs, with EJB version 3.1 and JPA 2, and I have included the CDI (Content and Dependency Injection) Facet to both the JPA and JSF projects.
The project that I'm working on is a simple news module where I am supposed to perform add, search, update and delete operations on News Items and Authors.
Everything works fine when I manually set the Entity Manager, but when I don't set the Entity Manager manually and leave it to be injected automatically, I get a NullPointerException whenever I try to access the Entity Manager.

I have tried to provide all the information so I can get any help with this, since I have tried everything I found online and asked a lot and everything didn't work.
The exception that I get is mainly because the reference context that enables injection is not initialized properly, and I have no idea why. As far as I know, I have done everything right so any help would be appreciated
[EDIT]: It is such that when I use emf = Persistence.createEntityManagerFactory("newsProjectPersistence"); and em = emf.createEntityManager(); (when I set the Entity Manager manually), everything runs fine, but when I remove these lines as shown in Controller.java I get a NullPointerException whenever I try to access the Entity Manager.
Also, as I understand, I don't need to call em.flush() in order to reflect changes on the database and that changes should be flushed automatically. However, this is not the case here. when I set the entity manager manually and all database operations are working, I need to flush manually in order to reflect changes on the database. I don't know whether this has to do with the fact that automatic injection isn't enabled.

It seems it is taking WELD in place of google Guice for DI.
Same issue I am getting in business Tier where EJB classes are composed of Java Classes and they are injected using #Inject.
I have even tried to change he import #Inject to google inject but the exception changed but not resolved.

You need to effectively disable CDI.
You can do this by adding a WEB-INF/beans.xml file to your application that contains:

If your project contains additional jars with classes that might look CDI beans then you will also need to add a similar META-INF/beans.xml file to those as well.
However, I suspect that this may lead to other unrelated issues. Normally application servers like to control the lifecycle of your classes and this includes those related to JAX-RS.

project dependencies:
I created a new project and copy all my code in it. I guess my problem happened because of existing 2 version of hibernate-core.jar, this file hibernate-core-5.2.10.Final.jar and this hibernate-core-5.2.1.Final.jar. I deleted extra jar files and copied new lib folder into the new project and it runs successfully.

ClassCastException on JPA Entities after Application Restart

We're now using WebSphere 9 and some applications are behaving differently then they did in WebSphere 8.5.5.
Every time we restart the apps (not the server), they stop working correctly and the log shows exceptions similar to this one:
java.lang.ClassCastException: pt.sibs.epms.persistence.entity.EpmsDebugParameters incompatible with pt.sibs.epms.persistence.entity.EpmsDebugParameters
It only happens with JPA entities and I've checked the classpath to make sure the Jar is only referenced once (I've exported classloaders info for the application).
I've confirmed that the EntityManagerFactory is being closed when the application stops (via contextDestroyed on a ServletContextListener).
As stated before, this happens only on WebSphere 9, it works well on WebSphere 8.5.5 and GlassFish 4.1.
Any ideas?

WebSphere 8.5.5 used WSJPA (build on OpenJPA) as the default JPA provider. However, starting WebSphere 9, the default JPA provider was switched to EclipseLink. If you were using EclipseLink on WebSphere 8.5.5, that means that you were providing your own EclipseLink library for WebSphere 8.5.5 since WebSphere didn't ship with EclipseLink.
When you switch to WebSphere 9, you should remove Eclipselink libraries/configuration that you had in WebSphere 8.5.5 that allowed you to use your own EclipseLink. The error you posted can result from having two EclipseLink jars visible to your application (one from your application/library and one from WebSphere).

Lookup failed for 'java:comp/BeanManager' when deploying to Glassfish 4

I already made some research on Google and SO but could not find a solution.
I am writing a java ee 7 Web application including Omnifaces and Primefaces using Eclipse. When deploying the application to Glassfish 4, I get the following error:

But I highly doubt that the problem is related to Omnifaces, it's more to state that I didn't do any messy call to cause this.

If you need more information, facets config or the like, I am happy to post it - but as I've run out of ideas where to locate the problem I don't want to post the everything like complete POM, Glassfish, Eclipse, Maven config or all the code.

Ok, after I had written my below comment (the one in comments), I got an idea. Can someone maybe check it out/confirm easily? I was able to load the application to GF after recreating a new database. Can eclipselink cause the above? I am using MS SQL Server 2012, and of course I get SQLExceptions and warnings that tables+fks already exist when redploying, but warnings should not fail my application deployment, should they?

Eclipse FeatureNotFoundException

I have built my project with maven
All builds successful and eclipse properties generation is also successful
But when I open the project in Eclipse 4, I am getting this error

Though the project runs smoothly and everything is fine, just while exploring the project in Navigation pane, Eclipse always throws this error box (quite annoying).

The problem is not the taglib at all, it's just a bad error description by Eclipse.
it is the project facet vs. web.xml dtd.. their versions must match!
if the web.xml says:

but the project has a

Here is how I could fix it:
Removed all xmls-schema definition from the web-app element

Re-insert the schema definitions and re-update project (ALT+F5).
According to jsp_2_1.xsd included from web-app_2_5.xsd, taglib tag should be in jsp-config tag:

Previous parsers were probably more lenient. My config: Eclipse Luna, built-in maven 3.2.1, web.xml 2.5, Dynamic Web Project facet 2.5.
For the time being if it's just the annoying Error Message that you want to fix, then as a short-term fix take a look at disabling validation here : Eclipse 'loading descriptor' takes ages
If the above does not work, an alternative would be to use AHK (Autohotkey) which would take slightly more work at your end. (I have been using an AHK script for a couple of years now to get rid of the Eclipse Error popups that I don't care about)
Eclipse Bug 198630 was raised almost 5 years back and in that there is a comment which has an almost identical error message as the OP. (The bug itself was finally closed as not being reproducible).
I have the following questions for you :
Would it be possible for you to show us the Error log ? (To get at the error log you can either take a look at the Error Log View or by looking at the actual file : WORKSPACE_HOME/.metadata/.log. Please take a look at this for more detailed information. )
Are you using any specific Server Adapters like WebLogic or Glassfish ?
I have the following recommendations :
In the eclipse bug thread, the problem was fixed at least once by updating to a specific JST version. Hence, would it be possible for you to run an Eclipse update and see whether the problem is resolved ? (This can be done by going to Help -> Check for Updates)
Would it be possible to try importing the project in Eclipse Indigo (instead of
Juno, which you currently have) and see whether you can reproduce
the problem ? (Eclipse Indigo downloads are available here and I believe you would need the Java EE version)
I just got the same symptoms, with a web-app project using maven. In my case, was related to struts taglib tags in web.xml, and the project having a struts v1.2.9 dependency. I solved the problem by switching to struts v1.3.10. Don't ask why this solved the problem.
If you are in the same situation and you upgrade your struts dependency from 1.2.9 to 1.3.10, be sure to use at least dtd v2.3 in the DOCTYPE declaration of your web.xml:

or you'll get another problem (your webapp won't startup without an internet connection)

I managed to fix this by removing the validator out of the .project file for each of the projects that had the issue.
I had a similar error using eclipse 4.3 (Kepler), maven 3.1.0, tomcat 6.0.37 and jdk7 (have also jre6 installed), and found a solution to fix it or at least to get rid of the tedious errors by configuring tomcat in eclipse.
In Preferences->Server-> Runtime Environments, define a new run time environment "Apache Tomcat 6.0" and select the jre6 installation from the installed JREs.
Then review the Targeted Runtimes in the project's properties. Apache Tomcat v6.0 should be associated with Java Runtime Environment v1.6 (if not yet defined press new and check that the selected JRE is a java 1.6 runtime).

I was able to update the project Java facet to 1.5 and the errors stopped.
In my case, this problem got resolved by using the version

Earlier jars of old version were being used inspite of new version present.
Right click on the project in Eclipse -> Build Path -> Configure Build Path -> Project Facets -> Uncheck Dynamic Web Module
Note: This approach is good as long you dont plan to run the web-app from within eclipse thru an embedded app server.
