I can ssh in using openSSH and it takes me right to my home folder. But when I use TRAMP it is taking me to what seems to be a root directory (/boot, /bin, etc). I can't seem to get from there to my home folder. I don't know what to do. Any idea?
Figured it out. For some reason, unlike other ssh clients I was using, it make me specify ~ as home server (rather than /)

Netbean is great and I use it with FTP remote connection all the time. However, one of my client currently only have a SSH connection. Is there anyway to connect to it and up/down files?
Like it was mentioned, SFTP is supported in Netbeans by default.
So select "remote connection" in your project's run configuration and use your SSH connection information (host, login and pass). You don't have to provide any private key file.
I've had luck using sshfs (ssh file system) on ubuntu. I create created a mount folder in my home folder and run the following
$ sshfs domain\\user#server:/path/to/remote/folder ~/mount/local-mount-point
From there I start a new (or existing) project in Netbeans at that local folder ~/mount/local-mount-point
For a nicer set up, do a key exchange between your local box and the server (ssh-copy-id) for password-less ssh connections. Then, put the above command line in your .bashrc file.

In general is easier just to mount the remote filesystem and use netbeans in the mounted directory.
I just do the following :
sudo sshfs -o allow_other root#www.khosmos.com:/var/www/html /mnt/droplet/
I have only one user (say "goodk") that can accept SSH connections. So, I am not able to use Tramp to edit files which are accessible to other users than the one that accepts SSH connection. How can I achieve this?
How I do this currently:
I use terminal. From terminal I login to user "goodk". Then I switch user using su or sudo.

To the remote server the files are being read/written by the user that connects via ssh. If the files to be modified are owned by a different user then they will need to be readable/writable by the ssh user.
I use to navigate my remote servers with ssh. Sometimes i would like to download a file to open in my computer.
But the only way i know how to do it is to open a new command line window and use scp from local to remote.
is there a way to do this directly from the ssh server?
like a command that know my current ip so can set up everything automatically?
(wonderful would also be to do the upload in such a way...)
There is no easy way to do it - I used ssh & scp many years the way you just described. But, you may configure ssh & scp in such a way that they don't require password each time, which is very comfortable! For this, you need:
generate keys by ssh-keygen - they can be also passphrase (= password) protected
copy the keys to remote machine to ~/.ssh/authorized_keys
And then, each time you start a session, you run ssh-agent and ssh-add. You just enter the password once. And then you can just run scp/ssh many times, from scripts, etc., without the need to enter the password each time!
I don't remember the exact way how to configure all this, but have a look at manpages of all those useful tools! Many things can be automatized by placing them into ~/.bash_profile or ~/.bashrc files.

I want a easy way to save, copy and edit files on a remote server. I'm using Eclipse as an IDE, what could be better for these tasks than RSE(Remote System Exlporer) plugin for Eclipse. The thing is that I dont know how to make a connection using a public key. I have file that I downloaded from my Amazon account, *.pem. But I don't see any forms or inputs for this, when I try to connect to my remote Linux server. It is just User-id and password. I also tried to open the public key using the system's text editor and copy everything to my password field, but it didn't worked. Pls help me

Not mentioned (at least in explicitly) is the fact that RSE (and for what I've seen, Eclipse in general) only seems to work with 1024 bit keys https://bugs.eclipse.org/bugs/show_bug.cgi?id=404714
I also had issues, because my privatekey was 2048, but I added a new key to authorized hosts and then I could connect.
I added my local computer's ~/.ssh/id_rsa.pub to the remote /home/ec2-user/.ssh/authorized_keys.
Then just set the user to connect in RSE to ec2-user when connecting.
Someone asked for root login. It works too: update /root/.ssh/authorized_keys, and edit /etc/ssh/sshd_config to allow root login:
#PermitRootLogin forced-commands-only
PubkeyAuthentication yes
Then reload the sshd daemon: service sshd restart
I would like to be able to use Matlab-mode (matlab.el) to run a matlab shell. The only problem is, Matlab is located on a remote host. Is this even possible? If so, please explain. I'm currently playing around with tramp but to no avail.

I just tried using the emacs matlab mode through ssh, no problem
had to make a script which loads matlab, couldn't just specify the command in matlab.el
so:
/home/second/remoteMatlab:
#!/bin/bash
ssh orac matlab -nodisplay
where orac is the host which has matlab. you can pass commands to ssh here. i use ssh config and key authentication so only need the hostname here
in matlab.el, find
(defcustom matlab-shell-command
and set to eg
(defcustom matlab-shell-command "/home/second/remoteMatlab"
I am not 100% sure what you are doing, but this seems possible. If
you use Tramp (or sshfs, my personal choice) to edit a script on a
remote machine, you will be able to run it on that remote machine. If
you have a *shell* buffer open, it can easily be ssh'd to that remote
machine. If you are doing something REPL-like where emacs sends input
to this buffer that's connected to a process over ssh, it should still
work. If it is communicating with a remote process over a socket, you
can use ssh forwarding to make the socket appear local.
Anyway, there is not much gap between local and remote, so this should
all work out.
Finally, to toe the (GNU) party line... have you tried Octave running locally?
#Yotham : I can't comment yet on earlier answers, but your problem (Script working, malab-shell command in emacs not) may be due to the fact that you didn't delete/rename your matlab.elc file?
This way emacs never gets to know of the change since it prefers .elc over .el files for speed.
Resolved the same issue for me.
