I'm new to Swift Programming and I've created an app for my fathers company (for free of course) containing the prices he can make his clients. Now, everyone of the co-workers are supposed to also have this App on their iPhones. The Problem is, that we can't Upload it to the AppStore since my father doesn't want other companies to see the prices he can make.
How can I distribute this app just to the devices of my fathers co-workers?
And secondly: can I generate an App Certificate for apps that I'm loading from Xcode per USB?

You have 2 options :
Option 1: You create user and password in your apps - After you
submit on app store and give user & password for who can use it.
Option 2 : You can make app certificate - but you need their phone
UDID and install direct on their phone (But when you update your app,
you have to manual update all of their phone.

My Company is building an app which we want the external customers to try out before submitting to the app store. Since in-house builds can only be distributed to employees of the company, what's the best way to get the app to beta customers without going through the app store?
If the customer signs up for a developer or enterprise account and gives us their certificate, is it ok to sign the app on their behalf and give it to them?

Update: Number of devices is more than 100.
If you have less than 100 devices you want to run the app on, you can do adhoc builds and distribute them via your own web server or TestFlight. You will need the UDID of every device that it will be installed on, though. I usually suggest people run Ad Hoc Helper for that. My answer requires devices to be jailbroken.
Since you say you need more than 100 devices, you could fake sign the app. This will allow you to install on as many devices as you need.

So I already have 2 versions out on appstore..
One app is a free but limited version.
The other is a paid unlimited. The basic layout..
I have had questions from companies wanting to buy the app and give to their employees. So they don't have to buy the app with their personal accounts..
So I was thinking of releasing a 3rd version that prompts the user for a license key on first start, if the key is valid the app starts and works until reinstalled or w/e. If the key is invalid the app just keeps prompting for a valid license.
Now I remembered reading somewhere that apple wouldn't allow apps that had no public function or something like that. Which this app wont have unless u have a valid license..
But since I do also provide a valid public version of the app, will this one get accepted? Or have they removed theese rules?
Any insight in the matter would be helpful!

Forgot to mention that the reason im looking to use the license is because i have the same app for android and want the companies to be able to buy for both device types, not just apple devices.

I did something very similar to this some time ago, they seemed ok with it (then at least), they just asked for a license key in the complementary info (during the app submission) to go through all their usual validation tests.
Klassmating has an app in the app store that has no public functionality unless you are a student at a specific university. So it seems like you can have apps like that.
Without knowing exactly, I would assume Apple would reject such an app from the store (mainly because it would allow you to sell applications "behind their back" - i.e. sell licence keys and not using in-app purchase) :-)
However, there are two possible solutions to your problem that come to my mind:
Create and distribute gift codes (would be a problem if you had to give out too many of them).
Do an ad-hoc distribution of your app to the companies. Basically they would need your application bundle and an ad-hoc mobile provision file. Then they can simply install your application by dragging it to iTunes.
There are different official iPhone application distribution methods.

Yes, I too have had an app in the app store which works like this. You have to provide them with a key/licence to access the app functionality so they can test it fully.
I've had an app rejected for this very reason - required a username and password, not a licence key, but was free. They said in contravened the licence terms regarding in app purchases.
Mine allowed time limited free trials from within the app, but full functionality was restricted to purchases outside the app. Apple wanted their 30% cut of the subscription cost so it was no dice for us.
On the other hand, the app store review process is seemingly entirely random, so who knows.

I would like to know how to set up appstore for its enterprise program, with only iOS applications. To be more clear on my question, I run a business and I have applications created for my business which will be used only by customers to whom I give privileges. I don't want to put these business apps into apple's app store, where anyone can browse and install the application.

Yes you can.
Thats what companies with products like Afaria and Appearean to name a few do.
In a word: no. You can't deliver apps publicly (outside your own enterprise) to non-jailbroken phones, except via the app-store.
Maybe TestFlight comes close to what you think?
The target device(s) get a link with which they get to your TestFlight site. When they visit it the first time, they'll have to register their device via a profile and then get a testflight app from which they can download your app as often as they want.
Con: No payment possible.

You might be interested in the iOS Developer Enterprise Program, although it doesn't fit your description exactly.
You can't.
Deployment of iOS apps to any non-employee's stock OS devices, on 100 or more devices, or for a longer duration than past your Ad Hoc Distribution certificate expiration date, requires submitting your App to the iOS App store, and distributing it from there if approved by Apple. This is true for all individual, company or enterprise developers.
For employees of D&B rated corporations, or for fewer than 100 devices for only some number of months, there are other options.
I am an individual developer who has written an ipad app for a company. They have bout 30 devices they want to put it on, so my current plan is to create a provisioning profile that contains all the UDIDS for all those device. So here are my questions:
I surely will miss at least one device and have to either:
a. Create a new distribution provisioning profile for that device
or
b. Add it to the existing provisioning profile, in that case does it void the others
Could I submit something to the appstore that is obviously for internal use and password protect it? The company probably isn't willing to do an enterprise account, and I don't want to maintain it by getting them a new provisioning profile every year when they expire. Any ideas here?
Did you consider Ad Hoc distribution? That would allow you to add the app to a new device without having to make a new provisioning profile.

I love TestFlight for small distributions. Also, see the Apple enterprise distribution documentation. It goes over signing and wireless distribution.
Rather if this is going to be used by the company for a longer period of time then I would advice you to go for iOS Developer Enterprise Program.
The main highlighting lines about Enterprise Program is
"Gain access to resources that will help you develop proprietary, in-house iOS apps that you can distribute to employees or members of your organization."
So you can distribute the app among your company employees directly without need to submit it on app store. That would surely be a better option.

I want to build an application for the iPhone to be used inside a customer enterprise (very small, only 5 to 10 devices). But since they will be paying the application development, I don't want to distribute that application to the world inside the App Store in iTunes. How can I distribute this app to my customer? Should I get the Enterprise level subscription from the Apple Developer Program? Since I work as a freelancer, I think I can't subscribe to that program.
You should have the client purchase the Enterprise subscription.
The alternative, since there are only a few devices, is to regularly provide provisioning profiles for all devices. This sounds like a huge hassle to me. The profiles expire every 3 months last I checked, but it has changed before.
If you really want to scrape the barrel, there is also jailbreaking :)
